My rule of thumb on taking the boat versus walking is that if the boat is waiting at the YC dock or approaching the dock, then we'll take it. The boat to HS comes from the Boardwalk, so you can see that it will be at the YC dock soon. But when we want to get to Hollywood Studios early, then we almost always walk because then we have control of when we get there.
When we are staying at the Beach Club and have a room that is close to the Epcot side of the resort then we almost always walk to HS. We take the bridge to Boardwalk and then cut through the BW main pool because it is shorter than walking past the YC boat dock when our room is near Epcot. But if we are walking out the BC lobby door, I don't think it matters too much.
